The Spaniard guided Barcelona to a domestic and European treble last term, his first season in charge.
Enrique, who could not be present at the glitzy Ballon d'Or ceremony in Zurich, pipped Pep Guardiola and Jorge Sampaoli to the prize.
He led Barca to the La Liga title with one match to spare following an impressive 1-0 victory over Atletico Madrid in May.
Having earlier won the Copa del Rey against Atletico Madrid, the Catalan giants then sealed the treble by beating Juventus 3-1 in the Champions League final.
In August last year, Enrique and Barca also lifted the UEFA Super Cup by beating Sevilla.
Robert Fernandez, Barca technical secretary, accepted the award on behalf of the boss.
He said: "Luis wants to share this award, given that there are so many people who have supported him in difficult times and good times.
"The staff, the president, the board, the fans and our players. This is an incredible dream team that has pushed us forward."
USA boss Jill Ellis won the award for the Women's game after leading her country to the World Cup.
She pipped England boss Mark Sampson to the prize, with Norio Sasaki also missing out.
Ellis said: "It's amazing to be part of an amazing football family.
"This certainly represents a whole lot of people, to our players our captains our staff back in the USA it's my sincere gratitude to your effort and your belief in this team."
